Folding@Home Exclusive Applications?

Yeah, I think so, but I am not one hundred percent sure. Perhaps, @Nick Name can give a more accurate and thoughtful answer.

Yes, unfortunately the Folding client doesn't offer that kind of control as far as I know. You'd have to script something externally or manually pause it.
